It's not like it's that hard to get an IFR clearance. I know one of the Learjets has a service ceiling of 52000 feet. Finding something other than a light jet that would have a service ceiling as high the jetliners might be a problem.
A motor glider might get you up there. They fairly routinely fly to 30K without the engine on in mountain wave. It would probably need to have auxiliary fuel tanks, though.
I sincerely doubt an IFR rated pilot would have any trouble at all accessing Class A airspace, especially if you explained to the controllers the flight was for atmospheric sampling.
And after all, the sampling would need to be done on the downwind side of where the air traffic is, anyway.
