Conroy’s own resignation announcement stated that it was done at Ryan’s request.
“As you have requested, I hereby offer my resignation as the 60th Chaplain of the United States House of Representatives,” the April 15 letter to Ryan, obtained by The Hill, states.
Through his office, Conroy, who has served as chaplain since 2011, declined to comment on Thursday. His resignation is effective May 24.
Four different sources — two from each party — say Conroy was told that he must retire or that he would be dismissed.

Rep. Gerry Connolly, D-Va., has started circulating a letter for signatures asking Ryan to explain why he dismissed Conroy. Connolly's office said they hope to have a final letter with signatures Friday to send to Ryan.
I don't think anyone doubts Ryan asked him to leave, the big question is why.

It has been reported that someone speculated that the prayer may have been the reason but that's all I've seen. Maybe it's even true.

I have been seeing a lot about this on twitter.
Ryan, supposedly a Catholic, got mad at the chaplain, a Jesuit catholic priest, because he had the audacity to give an invocation/sermon/whatever you want to call his speech about doing things like, helping the poor.
That was unacceptable to the Speaker, so he sacked the guy.
Apparently, Ryan doesn't like the Jesuit message of service to the poor (see also: the Pope).
When Boehner quit the Speaker role, I argued (and I still contend) that it was because the Pope got to him. Recall how he cried when listening to the Pope talk. I still believe that it moved him to the point where his conscience got the best of him. His response was to quit.
Ryan hears the message and instead of taking it to heart, fires the priest. Because, you know, where do Catholic priests come off interfering with the Randian policies?
People are complaining about how Ryan is not a good Catholic and all that (No True Catholic, of course). I disagree. From what I see, Ryan's actions and attitude are perfectly consistent with those for the Catholics I know.
So, even if you don't know him, what was the fired priest if not a Catholic? I can think of all sorts of nasty things to say about all sorts of people for all sorts of different reasons, and Catholic doctrine figures pretty high on the list, but really, how can you use that douchebag's dismissal of a priest as ammunition against the faith the priest represents? First of all, faith is not a virtue. Faith is another name for gullibility.
I have known many many, many good people that are Catholics, some of them even Catholic priests and the chaplain sounds like one of them. But you have to agree it's pretty sick to have a chaplain at all, given the Establishment Clause and the separation of Church and State. (As for the Catholic Church, let's just say it has to be in the top 5 of the most corrupt and evil institutions mankind has ever created. )

This 'Murica. And we do have laws against religion interfering in politics. Which include priests sermonizing on political subjects- their church can even lose it's tax deductible status. As an atheist, I say good on Ryan.

This is the chaplain. His job is to say a prayer. That's it.
Now, I think it's ridiculous that this position even exists. But exist it does.
Let's suppose you're right, and Conroy is a super-duper liberal, as one would expect from someone who got a unanimous confirmation from a Republican-controlled House. Mabe he's got a tattoo of Hillary Clinton on one arm, Elizabeth Warren on the other, and if he flexes juuuuuuust right, they look like they're making sweet, sweet love while the dulcet tones of the Dixie Chicks play in the background and a framed photo of George Soros smiles benevolently down from above the fireplace.
But I digress.
Let's assume all of that is true - how does this warrant a termination after seven years on the job? How does it impact his oh-so-vital role of giving a short spiel that most of the congresscritters don't really listen to anyway?
I mean, I get that you're a fan of political purges. But that aside, what's the deal here?
If it's over the wording of a prayer, it's ridiculously petty. If it's over political bias, it's equally heavy-handed and silly. The only way this comes close to making sense is if Ryan found out that Conroy was involved in the sexual abuse scandal in some way, and was trying to keep it on the down-low out of religious loyalty.
