Do they become part of Jupiters molten core or what. I guess comets become water vapor in Jupiters atmosphere. Also could life exist in Jupiters atmosphere?

Some of it burns up in the upper layers of the atmosphere, probably not much but the irony-stony strata ever make it to the core.
Carl Sagan hypothesized about a form of life that might exist in Jupiter's atmosphere, just for speculative fun. It's possible, IMO, especially if there are forms of life not based on carbon.

I was playing some video game a while back, I forget what it was, but it was space based. It's an unimportant event in the plot; but at one point, you make incidental "contact" with a kind of lifeform inside an active star. These lifeforms evidently are created and live just long enough to scream in agony as the heat and radiation of the star's fusion destroys them.

I'd assume that once they have been slowed down to below ablation speeds, whatever is left of the mass comes to a rest at its level of buoyancy (if the body's angle and speed are not sufficient to skip it out of the atmosphere again). AFAIK, there is no sudden gaseous/solid transition in these planet's makeup, so they'd sink through increasingly denser liquid strata until things stop moving.
