The incoming President would be right next to the outgoing one, probably at least throughout the day, and, yes, the new President would likely be sworn in at the usual time. The inauguration doesn't happen in a vacuum, and any incoming President would - in theory at least - be ready to hit the ground running as soon as s/he got back to the office after being sworn in.
This is exactly right. When GWB faced 9/11 so early in his presidency he realized that the transition of power was insufficient for a new president to hit the ground running, as you say. So he implemented a transition program to prepare the next president. Obama appreciated this and has done the same thing and, I believe, expanded on it. In fact he has already reached out to both party's candidates to start this transition. In the scenario of the OP, the new president would be fairly well prepared.
