Unless you do the earth weighing in a vacuum or the densities of the boxes happen to be identical, there will be a significant difference due to the weight of the displaced air.

Point of fact, the famous measurement of light deflected by the moon was not good science: the effect being measured was smaller than the uncertainty in said measurement. But it got hyped by the media so we are stuck with it. Gravitational lensing is well established by now.
