I think killing him was the most practical thing to do. Done on orders or out of necessity. If it had turned out that we had to hand him over to some other nation (Pakistan) it's unlikely he would have ever made it here (not that I think we would have handed him over, just saying, he likely would have "escaped"). If brought to the US alive and tried, it would have been a security nightmare. Regardless of why he was killed, I think it's best from our (the US's) point of view.
It's unlikely that ADX Florence would have faced many fresh security issues holding him.
However since the SEAL's had been sent in without Pakistani permission they were effectively operating in enemy territory which makes the more extended type operation that would have been needed to capture him pretty much impossible.
